Conversion is possible now from Master to Rupay Variant. Just note, they will charge annual fee the day you apply for conversion. So best is to convert when Master Card Renewal fee is about to be charged in next 2-3 weeks.
I did the same while informing them on call to charge only for Rupay variant as new card but don’t take any renewal fee. This I had to ask because they were stating Master Card will be deactivated after 45 days.

But wouldn’t it become 2 cards, or they will migrate existing one?

All new users can apply for the RuPay variant. While those who already have another variant can contact customer care if they wish to shift to RuPay.

They just denied my request, saying this card is not eligible for Rupay variant. Any idea what to do next?
